
Dear ABRF members, I would welcome any suggestions on easy options for creating an in-house/potentially open-access database of peptide spectra (acknowledging that the PeptideAtlas has been around for ages, but in house data seems more pertinent). In brief, to save time looking for suitable peptides for targeted proteomics, I am looking for a suitable platform to search in-house data sets (as the most relevant source). Currently, the use of Skyline with a selection of libraries form earlier measurements (+ Prosite) gives a reasonable overview, although not necessarily the frequency of peptide detection. Previously I recall having heard presentations from Lennart Martens on cataloguing all their data, and at an ASMS meeting (~2012, how time flies!) there was a presentation on a software “Slice” (Manor Askenazi), demonstrating that he could query 2000 Orbitrap files on a $400 Radioshack server. As other reference sources, Galaxy and the MaxQuant database have been useful, plus there have been a number publications with useful accompanying shiny apps. Currently my main data analysis platforms are Proteome discoverer/Mascot and MaxQuant.
