
Hi, for s4everal years I used PEAKS and could identify a number of modifications and also amino acid exchanges in APO A1. Several of them had been reported already (it was a sample of mixed HDL preparations). Also modifications were reported well and could be manually verified. Try PEAKS - trial version available - with your data, I am totally sure it will help you.
